Had the same thing happen on my '03 UC. But I am surprised that you weren't getting some hellacious noises out of the primary. When my rotor started rubbing against the stator especially at low rpm, it made a terrible screeching sound. Finally the rotor jammed against the stator and the drive shaft neatly sheared off all the profile teeth from the rotor!
I did like you: new VR, new rotor and new stator. Works like a champ!! But I still put the Battery Tender Jr. on the battery (pigtail!) every time I park the bike in the garage!
