Post a picture. If they are the two fitttings I am thinking of those plugs are there to "end" the oil galleries that were drilled.

Each one of those ports just ahead of the plugs exits into inlet of filter and outlet of filter. If you put and direct flow device like a cooler inline, bottom port to top port here, next to no filtration happens or at best very little. The actual filter is bypassed. Oil will take the path of least resistance and filter media is usually more restrictive then a cooler core. A cooler needs to be hooked up from a filter side adapter, like those Jagg things or similar to get both cooler hookup and retain filtration.
These ports only serve two possible purposes. One is an oil pressure pickup point or if one blocks off the OEM filter with a plate, a remote oil filter can be incorporated using these two ports as a filter inlet and outlet from the filter adapter. This again would be full flow like before, just remote. I suppose an oil temp sensor could be installed in one of those ports as well.
