I just looked in my H-D Service Manual for 2006 Dyna, and it shows the system relay to be the second rectangular relay from the left as you are looking at the bike from the left side. It is black on my Street Bob. Hope this helps some. I am not new to motorcycles, but I am new to Harleys, so take this for what it's worth.
